I tend to agree, but the fact that he shot it with the intention of putting it in the movie does say something about him at least. Don't forget, that scene isn't even in the book and he had no obligation to even shoot it, it was his own idea! And it's not like he added a brand-new cute Ron/Hermione stone-throwing scene just so that he could tick off Ron/Hermione shippers by saying he deleted it in favor of the Harry/Hermione dance scene. He shot it because he wanted to give the shippers another cute scene, and he thought it would be a great addition to the movie by showing Ron/Hermione starting to get a little more physical with each other. And maybe he really just didn't think that it fit in context, in the end. That whole sequence with Ron feeling paranoid and jealous and angry was pretty dark, and it did set up his leaving well, so maybe Yates genuinely thought this scene was just TOO cute and romantic in the middle of all that. At least the Harry/Hermione dance scene has a really sad and dark undertone to it that fits the movie.
