Any filming that relates to flying will most likely take place either in the studio or some other site away from a main road where they can use green screen, just as they do for all their flying sequences.

They've flown before, even in OOTP they flew just as in the book when they took Harry to Grimmauld Place, and we didn't see that being filmed, only heard about the second unit filming for the background of the Thames which was then added in later but it was shot in the studio with green screen.

We shouldn't make assumptions on what Yates has planned based on one segment of filming on a main road with a couple of doubles.
