Moody (Barty Jr.) confunded it to think that FOUR schools were entering, he entered Harry under the extra school so that Harry would be the only possible choice for that catergory.

Moody (well, Crouch Jr.) confunded the Goblet, so that it though there where four school isn't of just the three and entered Harry as the only person from said fourth school, therefore he was chosen. And he then HAD to continue as the rules stated he must and there was no changing them, so he didn't have a choice.
