I always found it odd in the books that Harry asked far more questions about James than about Lily. We know James wasn't a Prefect, because the badge went to Lupin, but what about Lily?

The books never state who was girl Prefect in the Marauders' era, but Lily definitely had the qualities for it. She had good grades, was very intelligent, fair, tried to end disputes, and so on. I think she was even better than Lupin for this role. I do see her as Gryffindor Prefect. How about you? What do you think?

There's no solid evidence to prove it, but it could be possible. She was a headgirl though.

I understand why Harry would ask more questions about James than Lily. Most kids pattern themselves after their same gender parent as they grow from boy/girl into man/woman. So in this case, James was that measure of the man Harry wanted to be.

Also, I think Harry has a much more turbulent relationship with James' memory than Lily's. Everyone spoke highly of Lily and none of the accounts or memories ever contradicted that she was a good, kind person. But with James, Harry has to face the fact that his father was an arrogant berk at some points in his life and sometimes fell short of the pedastal Harry put him on. As a result, he has to do a lot of questioning about the man that he himself wants to become.

There is no evidence of her being a prefect but it is confirmed that she was the Head Girl. This leads me to assume that because of what you said,
I would think that she would have probably started out as prefect before going onto Head Girl, unlike James.

Yeah, in here tehy didn't mention whether Lily was a Prefect of not. But she was a Head Girl and surprisingly, James was a head boy. Not Remus Lupin

I think Lily was. She was head girl, and from how it was put by Lupin that he was prefect but James was head boy, it made me think that someone who was not originally a prefect becoming head boy/girl was something quite rare, if it had even happened before. Lily definitely had the qualities for being a prefect, she did well academically, as well as being the kind of person that didn't get into disputes and arguments if possible.
